I have a 95 Cobra that has a Centerforce Dual Friction Clutch/Pressure Plate setup with a Billet steel flywheel. I've also gone to a 93GT ECM. I've been playing with the idle and noticed that it will idle as much as 200 rpm less with the clutch pedal engaged versus sitting in neutral with the clutch pedal out. Any ideas??

Sounds like some other type of problem to me because with the pedal out, the clutch is actually spinning the tranny as well, so you would think that if ANYthing.. THAT would have the lower RPM. With the clutch pedal down, the flywheel is spinning by itself, so you would think that that would make the RPM a tad higher, if anything. (although it should make a difference either way).

So it sounds like your problem is unrelated to your clutch... but that is just a guess. Not sure what else to look for
