It's really weird, the check engine light comes on about 1 after I fully complete my shift. Like after 2nd or 3rd, whatever. But after or around about 3000rpm's, it shuts off and then comes back on again, I have no idea what's going on. I thought o2 sensors, but when it is in neutral the check engine light is off? So any help is appreciated, thanks.

Possibly and EGR code. Run the KOEO codes and make sure you get the Memory Codes. Look for Codes 31,32 34 and maybe even code 33.

Are your motor mounts broken? Sounds like your engine if moving during the shifts and pulling on a wire or smashing one. Look around to make sure no wires are getting smashed or stretched.

I second running KOEO and KOER tests. Also look for vacuum leaks (cracked hoses and hard vacuum lines, etc) .
Well, I do have an exhaust leak where the head and header meet. Could that be causing the o2 sensors to be thrown off?
