I asked my performance shop, Finish Line Performance, and they told me that if I had longtubes, any transmission work (ex. clutch), would require the dropping of the headers. Is this fact or fiction. I would really like to go long tubes, but if this is true I might have to bite the bullet and go shorty.

Are the gains that much better? I would assume so, especially w/ a blower or some new heads.

Yes it is true the end of the LT is right under the bell housing of the tranny.
The difference between the LT and short is a lot, either nothing or go with the LT.
You could get a heavy-duty clutch now and then don’t have to worry about in the future.
