We have everything apart except the main shaft in the tranny. We can't get it out! It's in the main part of the tranny, with 2 gear clusters left (2nd and 3rd I believe). This is the only thing stopping us from fixing my tranny. We have tried finding a manual for the T-45, but nobody has one.

And GET THIS....Ford wants $400 for the manual covering the T-45! :barf:  :( F*ckin' crooks!

So if anyone can help me out, PLEASE PLEASE do! Does anyone know of somewhere I could print out the specs and internals on the T-45? And possibly a site that can tell me how to get it apart?

The main shaft? These tranny's are similar to the T5's. You gotta have all of fifth gear removed. Then you must remove the fifth/reverse shift lever anchor bolt from the side of the case. And out goes the main shaft, shift forks and all.
