If you are using the 87 harness , I would disregard anything from the 91 .
Remember 91 is the first year for air bags , so there are many things you will not find in the 87 harness .
I'm doing the reverse of that. I'm using the 91 harness and the box is from the 87 harness. Even if I can disregard the box from the 87 I'm still interested in what it is.

So it will be a87 body with 91 motor, computer, trans, and wirng harnesses.

So I'm pretty close to finishing up the wiring for the new harness. I pulled the 87 harness out and found this box that I don't have connectors for on the 91 harness. What is this box? Should it be in with the new harness I'm putting in?

So from what I see this is a 87-89 only application

Ok first off thanks for all the help. Second, here's where I'm at.... I rewired the 91 dash harness and installed it in the car with the existing 91 engine, engine harness, and O2 harness. I left the dash out and plugged in all the connectors, solenoids, and relays. The car cranks but will not start now, it just keeps cranking. I can hear the fuel pump prime. I checked the signal return (pin 46) voltage and is no longer spiking to 12v (the original problem). I also checked the reference voltage pin and it read just about constant 5 volts. I also checked the spark out pin at the eec and it was reading on and off 5 volts during crank. My question is does anyone have any suggestions where to start now. I was very diligent in re wiring the dash harness so I really don't think that is the problem, but it could be. I haven't checked the body harness that plugs to the dash harness and runs back and to the trans could this be an issue if it is in fact an 87 harness instead of a 91 like the result of the electrictrical?

I can't hear the pump over the sound of the cranking. I'll have to get a fuel pressure test gauge and check. The previous guy had hard wired a fuel pump on/of toggle switch (I'm guessing because the 87 dadh harness that was in it wasn't supplying power to the pump) and the wires are still there. I tried starting it with the switch on and fuel pump continuously running but it still only cranked. Although this doesn't tell me anything about the fuel pressure at the fuel rail.

If the ecm isn’t controlling pump, will be hard to diagnose

Ecm must receive crank/cam signal from distr to fire inj and run pump

Wow, you have one messed up stang, like to talk to previous owner

Trust me I know, I'd like to know what he was thinking when he did all this he obviously didn't do any research. But anyways the ecm is now controlling the pump I believe (after I put the 91 dash harness back in) since it primes when I turn the key forward, is that the right thought process? He must have spliced into the pump for the toggle switch but left the wiring in tact to make the circuit to the ecm as well.

So I'm getting voltage at both the positive and negative terminals of the ignition coil with only the positive wire hooked up to the positive terminal. Looks like somehow I got a short inside the ignition coil. How this happened in parallel to installing the new dash harness I do not know.

If you are measuring with a DVOM, this would be normal and not indicate a problem.

Turns out somehow in parallel to replacing the dash harness the aftermarket ignition coil took a crap. Wasn't getting any spark, determined it was the coil, and replaced it. Fired right up!
She's back to running but running like crap under throttle, it almost sounds like it hits a rev limiter at no where near to full throttle. I'll be checking vacuum houses for leaks and pulling codes off it to see where I'm at. If anyone has any suggestions I'm all ears.
